Following his father's example, Dr. Harken began his pursuit of a career in medicine, earning a bachelor of arts from Harvard College in 1963 and a doctor of medicine from Case Western Reserve medical school four years later. He subsequently completed surgical residencies at the Peter Bent Brigham hospital and Boston Children's medical center. He then joined the army at Walter Reed medical center where he rose to the rank of lieutenant colonel. He joined the faculty of the University of Pennsylvania's division of cardiothoracic surgery in 1976 and in seven years rose to the rank a professor. While at Penn, he pioneered a therapy for treating ventricular tachycardia/sudden cardiac death by surgically excising a portion of the inner lining of the heart — which Time Magazine dubbed "the Pennsylvania peel".
Dr. Harken is certified by the American Board of Surgery, the American Board of Thoracic Surgery and he has served on both Boards.
Dr. Harken joined the University of Colorado Health Sciences Center in 1983 as the chairperson of the department of surgery. As a clinically active cardiac surgeon he also served as principal investigator of Colorado's National Institutes of Health trauma program project and surgical research training grants.
Dr. Harken has been elected as the President of the Association of Academic Surgeons, the Society of University Surgeons, the Halsted Society and as a Regent of the American College of Surgeons.
In 2003, he migrated further west to assume the chair of Surgery at the University of California San Francisco — East Bay.
He has been recognized by his peers with lifetime achievement awards from the Society of University Surgeons, the Heart Rhythm Society and identified as a Surgical Icon by the American College of Surgeons in 2020. He has served as chair of NIH study sections, joined the editorial boards of nine surgical Journals and has consistently been recognized in America's top doctors and San Francisco super doctors.
As a champion within his community he has served on the boards of the largest homeless shelters in Philadelphia, Denver and Oakland for which he has been honored with the University of Pennsylvania's Lindback award and the University of Colorado's Thomas Jefferson Humanitarian Award.
